Does anyone know if there is an official department in Kashgar to complain about trade companies' mistreat? is that effective and if it is worth the time and resources?

Even if there is one, chances are you will not be able to get very far. Unless you are willing to go outside Kashgar (Urumqi, Beijing) I would not bother.
